In Flying Star terms the House Facing direction - it that the direction the home faces or the direction of the main door. I feel as though I have read my some of this information incorrectly as I have made some changes such as changing my daughters bedroom into a study (she has left home) and since that time am feeling very rundown and tired. I fear that I have unbalanced my home. Could I have done this?
I have also consulted a Feng Shui / Chinese astrology Master in Penang (Malaysia) and he suggests that my life is in a good place at the moment and that my life is moving into much more positive terrain - is this right?
Your help would be much appreciated. According to me my main door is in the east of the apartment.

I've made several explanations in my books regarding the Facing / Orientation of a building. It is not necessarily the main door's facing. Most of the time you have to consider the most 'yang' side of the building as the orientation to plot your flying stars.
If you are feeling rundown and tired, yes it could be due to poor quality Feng Shui. It would be best to sleep in rooms with positive sitting stars like #8, #9 and #1. You will feel better and healthier.
As for your daughter's moving away, I am not certain if this could be due to the Feng Shui setup of your home without having a physical inspection. However, if you desire better connection with your daughter, you can always find out her Gua number's Early Heaven position and activate accordingly to rebuild the "connection" with her. This way you will be able to connect better and have great relationships with her even without her living in the house.
To answer your last question, i am not in the position to answer if what the Penang Feng Shui master said about you is correct or not without physically examining your home. I would take it that he has done his assessment correctly and if he has arrived at that conclusion, then it should be good. Do not worry unnecessarily.
